i've had same prob only extruder is fine when manually send code to extrude 1-100mm but during prints it just wasn't coming out.
My fix consisted of e step calibration & firmware update.

hi i,m getting similar problem i,ve just reinstalled firmware from forum link and fingers crossed ....have you fixed issues if so how? ill let u know if my fix works.
