Yes, by the time my question was posted here, I've acknowledged the lines involved in Marlin. Thank you anyway zhangxueyou ^^
At first, I only tried the newest Marlin firmware from github to try and discover new things.
It was interesting though, but yes now I realize that most of the Geeetech conf is truely what's best for the printer.

I have experienced a similar problem (i3 Pro). I lubricated the guide rods and the problem seems less pronounced but still occurs, especially in larger print times. On my printer it seems the Y rods are not as smooth as the X rods. The Y rods are very rough, you can actually feel grooves on the Y rods which make the bearing drag considerably.
I have contemplated removing the rod and burnishing / smoothing them on a lathe or with a polishing tool.
Are there any suggestions or other methods of getting around the roughness?

You can try to loosen the y belt slightly.

As zhangxueyou said, loosen the Y belt a bit. Polishing the rods is also a good idea, I've done it too before to assemble the printer. And check your bearings : for me, one of them was slighly damaged (very little, but it was causing vibrations).
