That change makes the Z axis move slower or faster based on the steps/mm I choose but does not change the distance that it travels.

I've tried this in Repetier, Cura, Simplify3D and on the LCD panel, the results are always the same.

Hi,
It's weird...Have you tried changing the driver A4988 of Z axis?Maybe it is broken,you can swap it with the one of X axis or Y axis.

I just changed them again. Swapped both Z axis controllers with the X and Y controllers. The problem is still there.
I there a z step multiplier in the firmware somewhere? It seems like it's moving 10x what it should be moving.
I found what I believe to be the same stepper on your site with specs of:
1/16th step
1.8degree angle, 200 per rotation
Is that what ships with your Prusa i3 Pro C?
Are these steppers geared?
Also, any thoughts on what I can do differently to make the changes I make in firmware show up? I'm pretty familiar with Arduino, I'm not doing anything differently than I would for any other Arduino.

You know,i don't think it is the firmware caused it,cuz you download the firmware from our site and no one has the same problem before...So,i think it's the subdivision of Z motor,were all the jumpers plugged into it like the following picture?

In summary,
1)The motor itself is good, cuz you said "The motor moved properly when I moved it to the other axis."
2)The driver A4988 is also OK according to what you said.
3)The jumper caps are all plugged into,we can rule it out.
4)Also,the firmware is OK if you download the firmware(Marlin_GT2560-PI3_Pro_C.zip) in our site.
I have no idea what else problem might be...
How about pressing the reset button on the motherboard?

The firmware may be the problem. I do not know if it is actually uploading when I upload it. It says successful but the machine does not respond any differently and the change does not show up in the lcd menu.
At this point I'd like to try replacing the board. How can I send this one back to you and you send me one that's been tested and known to be working?
