Hi,
I've been having similar problems with my Prusa i3 Pro B printer that I recently assembled. The main problem seems to be that the filament is not extruding consistently, so on the solid infill layers there are parts that are properly filled, and other areas with gaps between very thin lines of filament. Also I am sometimes hearing clicks from the extruder, which sounds like the stepper motor is slipping. I have the same Mk8 extruder as pictured at the top of this thread.
I'm just wondering if the tips and suggestions given here have solved the problem for you? It sounds like it might be an appropriate course of action for me too.
